Earlier on Saturday Stoch won the opening event of the tournament in Germany's Oberstdorf.
He has thus become the first Polish ski jumper to win the first two events of the Four Hills tournament.
Home favourite Richard Freitag, who leads this season’s World Cup standings, came second in both events.
Another Pole, Dawid Kubacki, who claimed third spot in Oberstdorf, finished 12th in Garmisch-Partenkirchen.
The Four Hills Tournament, which is part of the ski-jumping World Cup circuit, features a series of four competitions taking place in Germany and Austria every year.
After the Garmisch-Partenkirchen event the series moves to Austria for events in Innsbruck on January 4 and Bischofshofen on January 6.
